I have built the neck and made the Mortise and tenon joint. I have drilled the holes for the bolts and bolted the neck to the guitar, but the neck is sitting back to far! What can I do to change the angle without shorting the neck from the 12 fret position?

It does not take much to change the angle a lot. If the angle is too steep and the heel cheeks are sitting nicely on the rims and the neck is flush with the top, you will have to change the angle of the cheeks taking a bit more off the fret board side of the heel cheeks. I can not imaging you are so far off that the 12th fret will be noticeably lower.

Do the rest then...
Shift the fretboard towards the head stock too keep the 12th were needed.
or
reposition the saddle and live with the 12 slightly off...probably won't be all that much .

Sandwich a wedge shaped shim between the fretboard and the neck
